ChemDraw and Chem3D can open SKC and MOL files, edit them chemically and then save them without changing their format.
Both programs save the files, after editing, back to SKC and MOL format by default. Hence you can freely change between SKC format (ISIS/Draw), MOL format (SymyxDraw), and CDX format (ChemDraw).
In contrast, when you open CDX files in SymyxDraw, the CDX format is converted to MOL format. The CDX format is not preserved while editing, nor is it possible to save in CDX format. In other words, opening files in SymyxDraw is a one-way conversion unlike ChemDraw's ability to freely convert in two directions. In ISIS/Draw, CDX files cannot be opened at all.
